They are central providers of ecosystem services, notably by transforming matter and energy (\u003Ca href=\u0022#_ENREF_230\u0022 title=\u0022Kowalchuk, 2008 #114\u0022\u003EKowalchuk, Jones et al. 2008\u003C\/a\u003E). They also engage in social interactions that directly affect the health, development, and behavior of animals and plants (\u003Ca href=\u0022#_ENREF_109\u0022 title=\u0022Das, 2006 #116\u0022\u003EDas, Lyla et al. 2006\u003C\/a\u003E, \u003Ca href=\u0022#_ENREF_424\u0022 title=\u0022Van Der Heijden, 2008 #115\u0022\u003EVan Der Heijden, Bardgett et al. 2008\u003C\/a\u003E, \u003Ca href=\u0022#_ENREF_385\u0022 title=\u0022Steffan, 2015 #117\u0022\u003ESteffan, Chikaraishi et al. 2015\u003C\/a\u003E). Identifying the factors that influence community taxonomic assembly in microbiomes - i.e., which microbes are present and in what abundance - is necessary to predict how microbiomes might influence an ecosystem\u0026rsquo;s diversity, functional services, and overall health.\u003C\/p\u003E\r\n\r\n\u003Cp\u003EMany studies have investigated the factors shaping microbial distributions and community diversity.\u0026nbsp; Despite a wealth of data on the topic, it has been challenging to identify universal principles of microbiome assembly across diverse systems.\u0026nbsp; For host-associated microbiomes, for instance, it is often hard to quantify the relative contributions of host physiology versus environmental conditions in shaping microbiomes. This dissertation explores these challenges in both host-associated and free-living microbiomes that are subjected to distinct organizing factors. In Chapter 2, I sample across a diverse set of host-associated niches to understand how the microbiome of wild spotted eagle rays (\u003Cem\u003EAetobatus narinari\u003C\/em\u003E) differs from that of individuals housed at Georgia Aquarium.\u0026nbsp; In Chapter 3, I provide the first assessment of the microbiomes of African penguins (\u003Cem\u003ESpheniscus demersus\u003C\/em\u003E), focusing the analysis on the variation among body site niches and one of the first characterizations of the oral microbiome of birds.
